HDDs with a size of more than 2 TB will only be detected by an Intel RAID system, if the Intel RAID ROM module as part of the mainboard BIOS has a version of v10.5.x.xxxx or higher.
I suspect, that your mainboard BIOS contains an old Intel RAID OROM with a lower version. That is the reason why your Windows only sees a part of the HDD..
Solution:
Ask your mainboard manufacturer for a BIOS with an updated Intel RAID ROM.(v10.5.x.x.xxxx or higher). If your request should fail, I recommend to update of the Intel RAID ROM of the BIOS yourself.
